Payment Reconciliation Client Onboarding Kit: Questionnaire, SOPs & Exception Log

Executive Toolkit Summary

Before taking over a new client bookkeeping file, you need to know exactly what happens between the moment a payment arrives and the moment it hits the bank. This toolkit helps accounting teams audit and standardize client payment intake to reduce month-end reconciliation bottlenecks.

What You Are Auditing

Standard onboarding checklists typically ask clients, “Do you accept checks or use Stripe?” While helpful, that question does not prevent operational chaos. To accurately price your services and set expectations, you must verify the workflow: Who receives the payment, where is the reference recorded, and what happens when the payer name does not match the invoice?

This kit provides five practical workflow templates to document that exact lifecycle.

1. Payment Workflow Intake Questionnaire

Use these diagnostic questions during your discovery call to identify gaps in the current payment handling process.

Diagnostic Question Evidence to Request Agreed Action / Owner
“Can you show us a recent bank deposit of around $5,000, and provide the specific invoices, payments, and fees that make up that total?” Bank statement line item alongside the corresponding processor/batch report. [ ] Client to provide access to processor reports.
“Who physically opens the mail or handles cash, and where do they write down the invoice number before depositing it?” A copy of their current deposit log (spreadsheet, notebook, or software). [ ] Implement standardized Intake SOP for Front Desk.
“How do you currently log and investigate a payment when it arrives with no invoice reference?” Current policy document or blank exception tracking log. [ ] Document existing exception workflow and assign reviewer.

2. Payment-to-Bank Mapping Sheet

Document how each payment channel travels from the customer to the bank, ensuring you capture processing fees and grouping logic correctly.

Channel Grouping Logic Fee Treatment Clearing Acct
Stripe (Online) [Example: Daily rolling batch] Fees withheld prior to payout Stripe Clearing
Paper Checks [Example: Grouped by physical slip] Review for applicable bounce fees Undeposited Funds

3. Incoming Check Intake SOP

Provide this to the administrative team. It separates the physical task of logging payments from the financial task of reconciling the ledger.

Required Fields for Every Payment:

  • Date Received: The exact date the payment arrived in the office.
  • Payer Legal Name: The name printed on the check.
  • Amount & Method: The dollar value and whether it is Check or Cash.
  • Check Number: (If applicable) For audit tracing and preventing duplicates.
  • Invoice / Reference: (If known) The invoice number noted on the memo line.
  • Logged By: Initials of the team member recording the payment.
  • Batch / Deposit ID: (Assigned when the deposit is prepared) The identifier for the bank run.

Handling Missing References:

If a payment arrives without an invoice reference, do not guess. Log it as “Pending Client Clarification” in the Exception Log.

4. Reconciliation Exception Log

A tracker for payments that cannot be immediately reconciled. Below is a fictional worked example demonstrating how an exception moves from discovery to resolution.

Date Payer / Ref Amount Exception Issue Status & Evidence
Oct 12 Miller Holdings (Check #899) $1,200.00 No invoice referenced on memo. Cannot apply to AR. RESOLVED: Confirmed split to Inv #102 & #105.
(Email dated Oct 14)
[Date] [Name/Ref] $0.00 [Description of discrepancy] [Current status]

5. First Close Handoff Checklist

Before finalizing the month, the accounting team must review open items to ensure the ledger reflects reality.

  • Clearing Balances: Are the ending balances of all relevant clearing accounts explained by individual open items, supported by evidence, and assigned to an owner?
  • Fee Segregation: Are processor merchant fees accurately separated into an operating expense account, leaving gross sales intact?
  • Exception Resolution: Have all missing references on the Exception Log been documented with an assigned owner, deadline, and approved accounting treatment?
Implementation Email Script: “Hi Team, To ensure payments are matched accurately to customer invoices, we are providing a simple intake guide for the front office. When payments arrive, please record the Date, Payer Name, Amount, Payment Method, Check Number (if applicable), and Invoice Reference (if known) in the intake log before the bank deposit is finalized. If an invoice reference is missing, log it as ‘Pending Clarification’ so we can review it during our weekly check in.”
